What do you mean by lower resolution?  Do you mean the quality is 
poorer or do you mean that the print resolution is differernt.

If the latter, then you can convert the density you want when you 
combine the pdfs (see -density 
http://www.imagemagick.org/script/command-line-options.php#density)

If the former, you have to realize that IM converts vector to raster 
then back to vector again. So it is not the best way to combine pdf 
files. see

The only way to improve quality is to read the pdf at a higher 
density, then resize down by  the same factor (supersample)

you can try

convert -density 144 file1.pdf file2.pfd -resize 50% new.pdf
