This has been posted several times, but here it is again.
dcraw: http://www.cybercom.net/~dcoffin/dcraw/ is what you are after.
The "obnoxious embedded JPEG" that you are reffering to is the same one
that you use when you chimp on the camera!! (that's the preview screen
for those who don't know what chimping is) Not only that, but several
application make use of the EXIF embedded thumbnail to speed up image
thumbnail preview.
I don't know of a way to manipulate the EXIF header info on a RAW file,
but I do use jhead (http://www.sentex.net/~mwandel/jhead/) to manipulate
the EXIF header info for JPEGs.
