Profiles can be anywhere. Put them where desired. Then use the full absolute path to them or a relative path when you want to use them.

If on Imagemagick 7, use magick, not magick convert. It will invoke IM 6 behavior. Other IM 6 tools such as identify, do need to be prefaced by magick when using them in IM 7.

The perceptual hash used does not conform to hamming distance. It uses a sum squared difference metric since all the 42 values are floats. Imagemagick 6.9.3.7 is ancient. That could be part of the issue. But, mainly, you need to have Ghostscript installed where Imagemagick and PHP can find it. Often you need to edit the delegates.xml file to put the full path to gs in the command=""gs" for PHP to find it. You may also have to...

You cannot have just 2 channels in Imagemagick. But you can take two images and make then two channels (R or G or B) and make the extra channel black. I do not understand what you have done in ImageJ. Can you tell me what you did and I can then repeat it and then figure out what to do in Imagemagick...

If you want to split in half if width > height, you can do that either with IM 6 and a lines of code to determine if width > height and a conditional and then -crop. It is possible that the JPEG compression used is an old out-dated type compression that is no longer used in modern systems. Thus draw and Imagemagick will not read it properly. This is just a guess.
